Portugal opened the scoring through Pedro Neto, who found space inside the penalty area before firing home to give the hosts the advantage.
Nigeria responded before halftime, with Akor Adams producing a powerful run and finish to restore parity.
With the contest seemingly headed for a draw, Francisco Conceicao emerged as the match-winner, cutting inside and curling a superb effort into the net late in the game.
Portugal will now turn their attention to their opening fixture of the 2026 FIFA World Cup, where they are scheduled to face the Democratic Republic of Congo next Wednesday.
